Backlink counted for page but not site?

I have figured since backlinks can be finicky to measure that I would just do a traffic travis search for my domain then count the active backlinks my site that pops up. There are probably better ways to do this, but for now this is how I do it. What i have noticed is that a backlink for an individual page is counted, but not for the whole site. Is this just a small error? It confuses me that I have backlinks for pages on my site but they do not count for my main page domain, just the individual pages. Can someone explain this?

 yes that's right backlink counted for specific page but not for whole website.
