Using Marks Warcraft site as an example, if I had separate ad groups for say Mage, Warlock, Shaman and Rogue, would I need to send the merchant the code for each ad group in order to track conversions properly for each ad group?

You need a different code for each ad if you want to record the movements of your visitors and see how many sales resulted from each adgroups.

Can you speak from experience? Are merchants ok with putting say 10+ conversion tracking codes onto their sales pages?

The only real way to find out if merchants are ok with that would be to contact them directly. I imagine that there would be those who will be willing and there would be those who will not be.
